If it turns out to be something like the vacuum leak, where / how should I start to locate it. I do well with directions but am not a mechanic by any means.
I did bypass the AIS when I put on the Cobra Speedstar long exhaust, maybe something is loose there, I will check that tomorrow.

Or just hold the damn knob out until it is warmed up. What's the problem! You're thinking too much! If it still doesn't run well even after warming up for 5 minutes or so, then you have issues.

Did you cap the AIS port on top of the intake manifold behind the carb? Is that still capped or sealed?
If it's not the AIS port, then 9 times out of 10, you need to remove the intake manifold from the motor. Surface the flanges on the manifold, and then reinstall it. Some Hylomar or Permatex Permashield on the flange surface around the outside of the orings to help seal, works well.
This is not just any kind of sealant. It's a nonhardening heat and fuel resistant product. This type of sealant allows the manifold to slip and slide a bit as its being snugged down. Yamaha just uses grease.

Finally had a chance to look at things today. Found that the rubber just behind the know was a little loose, tightened that. Enricher stays out now. Bike won't start with enricher out, started it with it in, only ran it for a few minutes, pulled enricher, bike stalled.
I haven't removed all the AIS junk, it is capped out at the front of the bike and it still looks good, looks like one of the 45 shells has come out some(1/4" , going to tap that back in tomorrow, hope to ride it some to get rid of the gas in it and put new gas with some more seafoam in it.

If things are all on the up and up, it should need the Enricher to start, when the bike has been sitting overnight. Having the idle set correctly to around 900rpms, helps the enrichment circuit work as it should.
Do not mess with the throttle, on a cold start when you pull the Enricher. The bike should start with a high smooth idle. After 10 secs or so depending on temps, the idle will get rough. When that happens, simply ease the Enricher in about halfway and leave it there, until the bike will idle and accelerate without it. That could be a mile or 3, depending on stop and go etc.
The only AIS connection that will make a difference as long as the two plugs are in the heads, it the port on the manifold, where the AIS vacuum line attached. It needs to be capped, or the line itself plugged.

Update :
I have put in new gas(4 gallons) and another 1/2 can of seafoam, rode for 20 minutes, Pull the enricher, it would stall. Started it back up, brought rpms up and pulled the enricher and gave it the gas, seemed to clear something out, idles better and let it sit over night. Today, it was almost back to where it should be probably another tank and some more Seafoam and it should be all set. The bike will Idle now, slightly rough, will see how it starts tomorrow with enricher.

Sounds like you're on the right track. After a 20 minute ride, pulling the Enricher is liable to give the bike more fuel then it needs by that time. I could see it running really rough from the Rich condition, and wanting to die which it really should feel like it wants to do.
If the bike isn't getting the fuel it needs from the Pilot circuit, then you can cheat with the Enricher to compensate. It sounds like the Pilot circuit was clogged, and is clearing up from the Seafoam.
