Just grabbing at straws here.
Is it possible it's the rear wheel bearings? maybe when you pull in the clutch it takes the torque off the belt?

Good question. I've offered to take down the entire back of the bike, to check all the bearings and seals.

We just haven't found the time to do it yet.

To eliminate one potential cause, remove the front pulley cover and take out the 2 white rollers. My noises went away after I took them out.
