Make sure all the battery cable connections are clean and tight. A loose or dirty connection can cause an issue like the 1 you described.

Is the original fuel pump still on the bike?

What I don't know and what I do know.
First, I don't know. If what a Yamaha mechanic told me is true or not, that when you put a Dyna 3000 ignition on a Road Star it overrides the TPS so a TPS isn't necessary anymore.
What I do know. I have a Dyna 3000 ignition module on my 04 R* and a Mikuni HSR42 carb and I have not had a TPS or a fuel pump on my bike for about 10 years. It has taken me coast to coast more than once and never missed a beat.
For what it's worth.

Just FYI the Dyna 3000 does not override the TPS. It uses it to further advance the timing during cruise just like the stock igniter. If you disconnect the TPS you lose the more efficient timing advance during cruise.

Jason, That is not true. If the TPS is unplugged it will revert to WOT timing of whatever curve you have it set in. Scott is correct. Here is a cut/paste from Q&A right from Dynatec
What happens if I unplug the Curve Switch or TPS?
If the Curve Switch is unplugged, the ignition will revert to running the stock curve on the non programmable ignition. Programmable ignitions will use what ever curve is programmed into Curve 4
If the TPS is unplugged, the ignition will revert to the Full Throttle portion of the curve.

Timing, no matter what RPM is being monitored by the ECM, is crucial for different throttle applications.
Without TPS, how's anything going to know whether the throttle is cracked, wide open, or anything in between.

Timing will default to WOT timing for the curve it is set in.

Have a look at the wiring on the coils. Ensure it isn't shoring against anything. it can get a little crowded there with the HSR42 carb install.
your bike will run better with the TPS in tact and adjusted properly. IMHO
