I thought they are on the same crank pin with 45° offset so they go up and down relatively together

Yamaha's Road Star is 48°, but you're right. A lot of chuffing going on.
Typical single pin throw V twin.

River posted a pic a few years ago, of his Crankcase vent set up. He used a glass sided filter, and the crud in it, was interesting. It was basically the same icky looking crap you get when theres moisture in the oil. He mounted his on one of the front down tubes, so it was mostly down hill. The filter allowed it to accumulate.
I think the harder you ride the bike, to more blow by you'll get.

Well, I have had my vent extended down to the rear along with the gas tank vent for years, never get any oil drips off it but I may put a filter on it now..I can't see how the duck valve would work, wouldn't it prevent the air movement from going in?

The crankcase has got to breathe, otherwise pressures and vacuum will play havoc on seals.

When you put your hand over the end of the crankcase breather hose all you feel is the air coming out of the crankcase.
The air getting sucked into the engine comes in through the carb air filter and that should have a filter on it.
That great illustration that shows the moving parts does not have a crankcase tube shown.
Trapped air under the pistons is what goes OUT of the crank case.

Actually, it's going both ways. Hold a piece of paper up next to it next time you have the hose off and you'll se it getting sucked in, as well.
So, where does the air come from to replace the expelled volume in the crankcase when the pistons are traveling up the cylinder walls? Blow-by contributes very little, unless the rings are shot.
The crankcase vent is a two way street.
